Me and a friend of mine are playing on Challenge Mode, hoping to get the two stars. Are breaks allowed? We take a break after each unit.

Of course breaks are allowed, you are not obliged to finish the entire game in one session !
You can also revisit some previous maps to collect medikit or munitions if you want.
